you know when u start the game a little window pops up right before the actual game starts...black window with yellow writing or whatever lol..i dont know what it is called..
but anyway..
this only happens with games like that...that have that window pop up..

i can play call of duty..and knights of the old republic.. etc.
if that clears anything up...

Thats normal for a quake 3 engine. It is the console window by itself. In fact it's the window my Admin Commander program interfaces with.
You video card doesn't like the engine I'm guessing... It might be having problems because its older... Alot of computers can't run older games, but JKA isn't that old... I'm still betting on the fact it's your video card either overheating (doesn't make sense if it works on everything else though), your driver, or something really random... like maybe a conflicting program in the background?

His card while nowt band new runs JA easily no doubt about that.
Did you get the new catalyst driver? Reason I ask is
Your open GL may be broken, which runs the engine.. and that shoudl replace it
MAKE SURE YOU FULLY REMOVE YOUR EXISTING ONE
However I would say this, your initial drop shot looks like artifacting.. which could mean overheating and card damage.. Regardless of whether you used to play it fine or not if the hardware goes it goes
I would suggest reseating it.

Have you tried what a few of the guys have suggested? Opening your case and physically removing the graphics card. Also take the opportunity to clean the onboard fan if it has one. I also clean the pin contacts with a white eraser, as you can get a graphite like buildup on it.
Ensure the card is firmly set in its slot when you put it back in.
Its possible that simply transporting the computer may of upset it.

Odd your getting it with mixed results in games..

I would try getting the latest Catalyst control center still..
I dont think a reseat is the problem, this would normally cause the system to not Power On Screen Test let alone boot..
I would still take it out clean it up and replace it though... if you got another card try that just to test

yea chan you remember i had issues with my 7600gt with aftifacting.. i just got it and had to take it back. after 48 hours of stress tests at the shop it failed.. so i got a new card ( it was my bios/old motherboard that let the card down) board was way to old to even handle such a card and it gave me allsorts of problems. so i had to upgrade.
Thsi could be your chance to upgrade but make sure to find the problem first.
Whats your specs ? Other than the card i mean.
I mean ja isnt really a resources hogging game.. sure its still a game but i could run 4 JKA's on ym system and have ok ping/fps on all 4 clients.. but telling us your specs could give us some indication of helping you more. For instance i had to get rivatuner to help with my problem so i could slow down the card to play nicely on my old system. Last resort is a format really.. i would do that..only cause im lazy sometimes.

maybe some parts dont push elements of the cores.. and or you see less artifacting
Artifacting is either corrupt memory or overheated chip..
GPUs often under stress can reach 70-80 some games or things may push it higher than others hence the inconsistancy.
There is a posibility your chip/ card is beyond repair now.
Your new card as you say shoudl be PCI/Express which wont fit AGP which is legacy
maybe some parts dont push elements of the cores.. and or you see less artifacting
